Default mortgage calculators

I've been playing around on Bankrate's mtg calculator and b/c I've thrown some money at the loan in the past I can't figure out how to adjust for that.

I can get it to where my payment is about what I am paying now, but the balance is off by a few thousand.

Any suggestions?

Microsoft also has spreadsheets which can account for more precise APRs, varied pre-payments and similar issues.
